In “The God Complex,” the room containing Little Amelia Waiting is not the Doctor’s room, it’s Amy’s room. When the Minotaur crashes into the room (hilariously flinging Rory aside), you can clearly see the plate numbered 7 on the door, several times in fact (as you remember, Amy’s room is Room 7). When the Doctor rushes out of that room, you can see his room, the Do Not Disturb sign hanging on the doorknob, separate from the room of Little Amelia. 

I just need to get that out there. The contents of the Doctor’s room are, as of yet, still unknown.

and you know what we can safely assume WASN’T in the Doctor’s room? Rose! Or any other companion! Because they are not his worst fear! That makes no sense! The thing you believe in is not the thing you see in the room! Even if Rose is still the thing he believes in which is debatable anyway she would not be in his room because that is not how the rooms work! I am committed to exclamation points now!
